Should I keep the rubber spring perches or not?

I couldn’t see any reason to keep them in. Anything to lower the car is a plus, even if its only 1/4 inch.
Does removing them create any odd issues with the spring moving around, squeeking, or otherwise not "seating" correctly?
The H&R springs are sized so that they fit snugly if you use the perches. If you don’t, they will be loose when you jack up the car so watch the rear especially since they could unseat and you’ll be in for a surprise when you lower the jack.
I didn’t use them just so the car would sit lower. Also, if you were to spend the time to do so, you could selectively have the rubber only in certain corners and try to get a better corner balance that way.

It says spring pads can be removed, but it doesn’t say that if you remove them, that all of them have to be removed. It doesn’t really matter to me. My corner weights are close enough to 50% cross weight that I don’t have to mess with it. Lucky me.

I have left mine in just because the car is working well and I’m concerned that pulling them out might change something that will cause a problem - dropping the rear that much will affect the toe and camber on my car, etc.

You’re fine. My fronts look like that (but aren’t that clean).
I think the rears might have a problem staying in, if the spring pads are removed and the car is jacked-up.

Ooops, I meant if you keep the rubber pads on the perches. If you don’t use the rubber, it will have about as much gap as shown in your picture.
That’s the problem with having a blasting cabinet, everything gets cleaned and painted while it’s off the car. At least I didn’t powdercoat them . . . yet.
Thanks for the replies, now I just need to get everything installed. I’m told the sway bars arrived today as well, should be a busy weekend.
